Yes you can be enemies with them and stay with MM. I always found a pretty good way to become permanent enemies with them is to kill Maxson. You will have to shoot your way off the Prydwyn if you do that though. Or you could kill the 2 idiots in Cambridge police station or just kill any named BOS.
No you cannot, at least not easily. You can build stuff in it but you are limited as to what. Some of things that cannot be built are water purifiers, crops, guard posts, stores, scavenging stations, or artillery. As you said, you cannot build a settlement recruitment beacon either.

No, you do have to ask dogmeat to start sniffing, but once you show the cigar to dogmeat inside Kellogs house you can fast travel to Fort Hagen or near it. You do not need to wait by the boarded up entrance you can destroy the turrets and go straight inside and the quest will progress.
